SDD recognised by boot menu, but not BIOS

I have Windows 8 installed on a SSD and a HDD as storage. When I turn on my PC, a message appears saying, "No Operating System Found. Try disconnecting any drives that do not contain an operating system. Ctrl+Alt+Delete to restart."
So I restart it and go to the BIOS. My HDD (without windows 8) appears, as does my BD drive and any USB sticks I might have plugged in at that time; the SSD is not listed. HOWEVER, when I restart and instead go straight to the Boot menu, my SSD appears and I can boot the computer with no problems.
But every time I hibernate, or shut down, or restart the computer, the same problem occurs. It's really starting to tick me off.
Any help would would be greatly appreciated.

By the way, this problem also occurred with Windows 7 before I "upgraded" to Windows 8.

The system setup occasionally fails to show drives that are connected to add-in storage controllers. Make sure that your OS drive is attached to the chipset's storage controller and not an additional onboard storage controller

Maybe you connected your SSD to the ASMedia ASM1061 controller. If so please connect it to the internal Intel SATA 0 or 1.
These are the two high performance 6 Gb/s ports on your board. Hopefully it should work.
I would recommend to install you OS on the SSD and use your HDD for storage.
