Somewhat strange temp issue..

I get massive overheating on my graphics cards, the main or top card is hitting low 90's and staying at about 2000 rpm the bottom card is hitting 40-50ish and the rpm is hitting 4500! So, I was wondering if somehow the software is confusing the cards' temperatures? I have dual GTX-460 MSI Hawx Talons hooked up with SLI the Mobo is a Gigabyte Durable 3. To put it in perspective I play Skyrim, and the card will start squealing after about 20-30 min and thus I will shut the game down to let it recover.
 
That is a bit strange. The top card in a sli configuration will normally be hotter. That is because it's cooler will be somewhat starved for cool air by the bottom card. 90c. might be right. I think you are correct. It looks like the software is trying to cool the top card, but is adjusting the speed of the bottom card instead. look into a fix for whatever software or firmware is in control of the fans

Try moving the bottom one to the last pci slot, or vice versa I had an issue with my motherboard mixing cards up after installing a physx card, it set the physx card as the main display until the drivers loaded at windows start up. Moving it to the last slot sorted everything out though. If that doesn't work disable software automatic fan control in MSI afterburner

The PSU will not allow it in the last slot, and I over rode the manual control a bit ago when I noticed the issue. I have it ramp up the speed sooner. I will try reinstalling afterburner.

if you could post the after burner settings first page and fan profile for each card, nvidia control panel settings could be helpful aswell. It seems software related to me.
 
You might want to run MSI afterburner and monitor the fan speeds. I doubt they are swapping the fan profile, but you'll learn quickly if you monitor their temp and fan speed.

Make sure that custom fan curve is active. It looks like you have it set to use a specific speed rather than the curve.

As far as the first afterburner settings page refer to the first picture, the nvidia settings are by image set to high, and game overides. with SLI off right now beacause the second card is causing these issues.
