Is having windows on two internal hard drive bad?

I have installed windows 7 on my internal SSD and a 2tb HDD and i am having problems with my computer am i not meant to install windows on both my HDD and my SSD and just install it on my SSD and wipe my HDD.

The problems i am experiencing:
The computer automatcally brings the taskbar to the front minimizing games and making me constantly have to re select a document to keep typing

when installing, downloading, copying and transferring files the computer freezes and a have to force it to shut down by holding the power button.
 
Unless you took some very specific steps, you do not have all of windows on two internal drives. The way to do this is as follows:

1. Unplug your SSD data cable and install Windows to the HD. Do all the updates. Install all the drivers, shut down
2. Unplug your HD data cable and install Windows to the SSD. Do all the updates. Install all the drivers, shut down.
3. Reconnect the HD data cable and choose which OS you wanna boot to from BIOS

If ya don't do that, you will have 99% of Windows an two drives but your boot files only exist on one of them
