Windows 7 cannot boot or detect RAID... Linux can. (After motherboard change)

I just changed my motherboard and CPU, now Windows will not boot as it cannot see my hard drive. I have a RAID drive and a backup on another drive, I've tried the repair disc and all repair options but it's futile as no hard drive can be detected. When I restart it gets into the windows boot manager - which means that it must be able to detect my drive as there is nowhere else the boot manager can be stored. If I boot to Linux, the RAID can be detected. But I need Windows. It seems like my RAID 1 controller died with the old motherboard. Ubuntu can easily mount the drive, Windows can't.

I urgently need an answer and I'm pretty sure I haven't given enough information so please ask for any other info.

But in the past I have changed motherboards without any problems.
