As I know, the virus hides files sometimes. That's why you cannot find and reach your files. However, since you've used an anti-virus tool to clean your hard disk, part of you data may be inaccessible. But, you also could try data recovery tool on this drive to take a chance. After all, we could not give up every possible opportunity to get back your data. Google "data recovery tool" on the internet and select a reliable one.
Here are some drive recovery freeware that may help you:

Afterwards, you should carefully select an efficient anti-virus tool protect your computer and hard drives. And then get used to back up all...
Shortcuts point to the actual file location, So if they files had been infected and removed, the Shortcuts would no longer point to a valid file.

$RECYCLE.BIN is exactly what it sounds like, the location files on that drive go if removed before you empty it

If all the files you made on the external drive are just shortcuts, unfortunately, they have no usable data as that data was on the drive that was infected.
