I built this PC 3 days ago and at first the noise was almost non-existent.

Then when i put the computer on High Performance mode that's when it became noticeable, i was like "Yeah i can deal with this, it's not that bad" but then i noticed that a little bit of the noise was coming through my Earbuds to. I tried putting it back on balanced and the noise just stayed the same.

Now here's the weird part (At least to me since i'm an idiot in computers) whenever i'm playing a game (Fallout New Vegas, TF2 and any game really) the noise goes completely away, it only happen after a few seconds after the OS has started up.

My motherboard brand is Asus M5A78L-M Plus, and my graphics card is a GTX 650 TI

Edit: If the game has a loading screen then the noise will start up again until the loading screen is done...odd

So the noise comes through your headphones? That is strange, but the symptoms you describe point to a drive issue, especially if it happens while loading. I cannot think of a technical solution, I would check the connections for your hard drive on the MOBO and the drive, and see if perhaps the mount it is in is somewhat loose. You could also run a chkdsk but it does not sound like a "logical" issue to me.

I ran a chkdsk and everything was fine.

The mounting and wiring is also fine.

It could just be coil whine but the way it's acting points to no.

Edit: I was browsing the site and when i clicked back and forward (http://puu.sh/2HCtq.png) on my browser the noise stopped. I just kept clicking them over and over to test it, and it stayed quiet. But when the page finally loaded it started up again.

EDIT:

Was playing some Fallout New Vegas and whenever i would look at the ground, wall and whenever i would look at my Pip-Boy it would start up again until i stopped.

I don't know if this will help or not but might as well post it.
