Java causing stuttering in games?

Whenever i run my Minecraft server whether its Craftbukkit, Tekkit, or Feed the Beast it causes some games not all but some to have serious stuttering including minecraft itself. Currently i am running a Direwolf20 server for about 5 people and this problem is starting to get on my nerves whether or not people are on the server i still have that stutter, with the server off i no longer have that stutter. As far as resources in task mangager ram never goes above 50% and cpu never goes above 80%, no viruses or storage issues.

Specs:

Mobo: x79 sabertooth
CPU: GTX 680 @ 1190&3200
RAM:16gb[4x4] G.skill sniper 1600mhz 11-11-11-28
SSD: Crucial M4 64gb < contains Java, Minecraft, & The Server
HDD: WD 1tb black

I assume this is Java related, if anyone has solutions i would love to try them!

Examples of games with stuttering while server is up: Torchlight II, Starcraft II, Insurgency, and Tribes Ascend.

Examples of games without stuttering while server is up: Eve online, StarForge, Red orchestra 2, and War Thunder.

If u have JAVA 64 bit change to java 32 bit and if u have 32 bit change to 64 bit.
