My Gts 250 from XFX does weird things after I replaced the stock fan with a case fan.
Firstly it does not boot up as long as no fan is attached to the card. This is due to a fan check in the bios of the card according to google.

Now I've tried attaching the case fan to the card, but now the display loses its signal after 10 seconds or so of boot time and the fan goes into overdrive. It's a bit like a like the card is ovrheating and switching off because of that. But the card is perfectly cold and emmits no heat. I think the system boots normally into windows, just the signal is missing. Finally this also happens now if I attach the stock fan back to the card.
Any help would be appreciated.

You might check your thermal interface between the GPU and the heatsink. Maybe the fan swapping and changing disrupted it. Try removing the heatsink, cleaning off all the thermal paste / pad, and reapply a quality thermal compound and reassemble.

Thanks for the quick replay, mavroxur,

I actually asked myself not an hour ago: why not give it a try and change the thermal paste. And it worked!
So actually your solution is correct as it turns out!
Case closed.
