Its a pretty old computer and i've taken it in for warrenty once and i didn't renew it so its not. How do i go about running just the cpu?

Turn off the power supply and remove the graphics card, RAM modules, USB devices, HDD and DVD drive power cables (no need to remove the HDD and DVD, just disconnect the cables), PCI cards. Leave only the CPU and CPU fan installed. Then turn on the PSU and press the start button.

Might take a bit, i lost my power cord.

EDIT: Just tried running only the CPU, the case fan stays on the the PSU fan stays on the but cpu fan turns off after running for about 3 seconds.

So you dont think its the motherboard?

Hard to say without ruling out other possible issues. Since the system is old, any component could fail. It might help taking the computer to a local shop. Or, if the budget allows it, upgrading to a newer one.
Or maybe you know someone that can help you in troubleshooting (installing/uninstalling components).
EDIT: I've searched for similar issues: http://www.tomshardware.co.uk/forum/334395-31-computer-turns-seconds-turning
In his case, it was indeed the motherboard.
