I just finished building my pc and everything seems to be working great except one minor annoyance/question.

Hopefully its small but I have the Rosewill Thor v2 case
http://www.newegg.com/Product/Product.aspx?Item=N82E16811147053

with this MSI board

and this PSU
http://www.newegg.com/Product/Product.aspx?Item=N82E16817341026

When building my pc the case had multiple fan cords labled FAN A1, A2, A3, B1, B2, and B3 and they were 2 prong plugs. I wasnt sure were to plug them in and heard I dont need them.

All my case fans are on and working, leds all working etc...

Biggest thing is

1. The left and right fan knobs on the top of the case don't control anything, seem to be inactive
2. And two, that all the fans seem to constantly be on and going at a steady speed, they never seem to slow down or idle unless the pc is at sleep or off.

Is this bad or do I need to look into something, Thanks

well the thing is I don't see any connection that'll fit they arent normal 2 pins, they are a little larger and I dont seem to have a connection for my psu or on mobo.

Is it bad or will it do any damage to have them on all the time?

can try to take one later, just cant open case and make too much noise (newborn sleeping)

Guessing the 2pin connection in question is to the left of the USB3 connectors?

Thats a molex connector, and your PSU should have three available connectors on it. Since its a modular PSU, there is a chance it isn't connected to the PSU, so rummage through your PSU box and it should be there.
That molex connector will provide power to the fan controller. The fans plug into those fan headers on the bottom left, and I would assume that A and B correspond to each knob.

hmm ok may sound dumb but the case fans are plugged into the mobo for power, if I plug the case fans into those A1, A2 etc how will the fans than get power? Maybe that molex connector than would provide power to the fans?

ok thanks. that makes sense, idk how I didn't think of that. Seems pretty simple now that someone else says it.

One last thing, does it matter which case fan plugs into which one? The case has 4 fans but 6 plugs (a1, a2, a3, b1, b2, b3)
