I have a Seagate 2TB HDD ST2000DM001, I run my OS (Win8) on my SSD so this is for storage but for some reason it's not showing up in disk management, it does however show up in HD tune

I don't think so but I know when first setting up my computer I was able to choose a drive to install the OS on and I saw both my SSD and my HDD but I chose my SSD, haven't been able to find my HDD since

Look in your BIOS if you can see the disk if not, you should check if the disk is connected correctlly (you never know). if that doesn't work try resetting your CMOS and look if it shows up then

Everything appears to be fine but my HDD won't show up if my SSD is plugged in (in the bios) or rather doesn't seem like I can use both at the same time and can't boot from my HDD

I found this, the sold icon says the device is working properly, the ghost looking icon says the device is not connected to the computer however the ghost icon comes and goes.

If I set the 1st boot as my HDD then I can see it as a boot option however it disappears if I change it to my SSD. I assume I can't boot from my HDD because it's not formatted?

Did you try to plug it into a other SATA port on your mobo or put it in a 3GB/s and not in a 6GB/s port.
