How do fan controllers and auto fan speed go together?

I just got a new case with fan controllers and im simply wondering how that goes together with auto fan speed. for example... If i set my fan controller to half speed, will my fan still go to 100% speed when i need it (play games etc)?

Nope, unless the fan controller itself has the ability to ramp speeds up and down based on temperature.
Of course, you could always change the speed of the fan manually, thats what fan controllers are for after all.
