Problem booting XP when cloning 2 partitions

Hello, I plan to clone a 160 GB HD that has two partitions on it to a 1 TB HD [a WD 10EARS]. It is an Advanced Format drive by WD [so I have to align the drive]. However, Acronis True Image WD Edition can align the drive when I clone it [though that possibly only applies to images] (http://support.wdc.com/product/download.asp?groupid=805&lang=en). The problem is that I have to use a jumper on pins 7-8 so that XP can detect the drive. However, that jumper setting is only for a single partition. Without using the jumper, I get stuck on the HP boot screen when both drives are attached [the empty 1 TB and the 160 GB drive with XP on it]. According to an article on Anandtech [http://www.anandtech.com/show/2888/2] the jumper shouldn't be used for a multiple partition system as it can negatively "impact the later partitions." How can I setup the drive so that XP actually boots up correctly without using the jumper? As I understand it, once XP boots up without the jumper, I can safely clone the 160 GB drive to the 1 TB with Acronis and it will align the drive by itself when I clone it.

edit: should I just remove the recovery partition so that there is only 1 partition?

What I did was have one partition by deleting the recovery partition with GParted. I then cloned the partition and was able to use 7-8 jumper pins with no problem. I haven't physically installed it yet, but it works fine if I connect it as a master.
