My motherboard is MSI G41-M-P26. It has a PCI-e 1.1x16 card compatible expansion slot. I know that, PCI-e 2.1 is backward compatible. My question is, now, if I use 6750 GPU, which is probably PCI-e 2.1x16 card, what will be the effect on gaming performance (mainly on Pixel fill rate, Texture and Bandwidth)?

It will operate with the existing banwidth, perhaps (probably?) being bottlenecked by the PCI channel. The particulars on pixel fill, texture, etc. cannot be definitively predetermined. You will need to provide some empirical data, however, by doing so, you will probably answer your own question.

have had a gtx560 soc in this board... also gtx650, hd5770 all kinds of stuff and the 560 was way faster than those two so you are totally fine here (it's your cpu you need to worry about... you want something over 3ghz to have real smooth gameplay on a 775 socket... q6700 is nice... around 3.1 ghz on this board with good cooling... e7500 tops out around 3.35 ghz... it's all very fsb limited
