New Build Problems

I visit these forums often, but have never really taken the time to make an account, but there's a few problems with my new build that I can't figure out.

Current setup:

Case- CM Storm Stryker
Mobo- MSI Z77A-G65
Memory- Ripjaws X Series 16GB DDR3 2133 (PC3 17000)
GPU- EVGA GTX 670 FTW+ 4GB
PSU- NZXT HALE90 80+ Gold 850W Modular (White edi)
Cooling- Corsair Hydro H60 Liquid CPU Cooler
CPU- i7 2600k

Here are the problems I'm currently having:

2x USB 3.0 on the front/top of the case are not functioning. Only one of the 2 USB ports is currently working. (No power/data transfer)

Custom lighting was working just fine, but then stopped suddenly with no change taking place to the computer itself. I.E. the side fan LEDs won't turn on, neither will the cathode light I installed. (I will note this started happening after I downloaded SpeedFan, don't know if that matters. I did uninstall, but still won't work.)

Computer is slightly hotter than I'm used to. I had a TT Armor A60 before with a mediocre heatsync and limited cable management. It would run games with the GPU around 50-60C and CPU around 40C.

This new comp has much more room, more fans, better cable management, liquid cooler and better GPU yet runs the same games around 70-76C. Is this expected? I read that 75C is fine for a GPU under load, but should a better GPU have an easier time running a game than an older GPU? (Previous was GTX 560 2GB TI)

Hot Swap bay does not work. I've never had one before so I'm not sure what connection I should be looking for, etc. Everything seems plugged in so I'm not sure why it's not working.

Things to note: Not even half the USB connections on the mobo are connected to something.

I also have a fan controller- NZXT SEN-001LX Sentry, but it appears to be working flawlessly.

I have tried resetting CMOS a few times, but that didn't work either.



Update: Now none of the front USB ports are working.

I'm fairly certain that the power isn't getting to the 2-pin connectors for the LEDs in the case, I'm going to rewire everything and hope that fixes that problem.

Still not sure why the USB 3.0 and Hotswap bay aren't working though.
