Win7 64 with boot failure - need clever troubleshooting steps

I am seeing an odd behavior on my homebuilt system.
It has an ASUS M4A88T mobo
Agility 3 60 GB SSD
Phenom X3 (4 cores working!)
Two Seagate 1 TB drives
and the usual other bits including a USB 1 TB drive for duplicate backup.
win 7 64 bit

System running since Aug 2011.
Just updated Mobo & SSD firmware(to correct flakier problems than below).

I have the following behavior
Shutdown
Press power switch
BIOS posts
Error message "Can't find Bootmgr"
hit reset switch
Everything boots fine.

I also get a controller error in the system logs "The driver detected a controller error on \Device\Harddisk3\DR3."

What troubleshooting steps do you recommend?

I have an RMA with the SSD vendor but am not convinced that's the problem.

Thanks. I forgot to mention that this happens in that sequence over and over - not a random occurrence. As though there is some register not getting set properly when I am shutting down....
