No, there will be no performance difference at all (100% same graphic cards)! What you might consider is warranty period and RMA service from both MSI and EVGA... saying that I vote for EVGA, but 60 bucks is 60 bucks. It's your money, so you have to make decision by yourself.
In most cases, different brands just means different cooling, 100mhz gpubclock speed difference, size, etc. if youbwant better cooling, then go for the one with better cooling. But performance wise, theyre practically the same.
If you have links so we know which specific cards you are considering, that would help. If they are both reference models, then there will be no difference at all between the two.
I would go MSI because of the better cooling solution.

Err right. Msi it is. Now I'm pretty sure I will get lucky that I won't have to rma ( whatever that means ) or need warranty. I've been good. I think princess Celestia will give me a break and give me a clash of the titans PC ( get it? Tech talk. ) in my birthday. I've been a good human.
Funny because I don't need that, why? this Is my first Build. Ever! So I don't need all of that. Even though I'm a EVGA fan, I like my performance better.
