Can't get Windows 7 to install properly under AHCI

So I had some issues getting Windows 7 installed onto a build of mine about 2 months ago and couldn't get it to install under AHCI. I switched over to IDE and it went through after a few tries. I was running in IDE up until about 2 weeks but my system was not the most stable. Upon booting most times I would get something like read error press control alt delete to restart and only after a few times would my PC boot into windows. To fix this I did a regedit and switched to AHCI. It fixed my initial problem but created some others. My system was beginning to be especially unstable so I decided to do a clean install and try and get it to go through under AHCI. Does anybody have any pointer as to how to get Windows 7 installed under AHCI instead of IDE?

MB: ASUS M5A97 LE R2.0
HDD: 1TB Seagate Barracuda ST31000524AS

You need to add details about your CPU, ram, video card, PSU specifcations.

The motherboard only supports AM3+ CPU.
The PCIe is only version 2.0 so a video card with PCIe 3.0 will only be running at half bandwidth.
All of the USB ports are only USB 2.0 except for the blue ones which are USB 3.0 but they are only to be used for external 6gbps hard drives.

You should download the manual and read it.
According to the manual, you have to set the port option (in bios) according to the port selected for the cable of the hdd, for either IDE or AHCI.
