How to fix my motherboard ports

Hi guys,

I'm using a Gigabyte SKT-1155 motherboard with a Sapphire AMD Radeon 7970 graphics card. I'm having a problem with the ports at the back of my motherboard; none of them are working. If I remove my graphics card then they all start working fine. I think it may have something to do with the graphics card not being installed properly. Can anyone help?

Stand offs are installed, and the computer works just fine. It's just the ports. And by "the ports" I mean every port on a standard ATX motherboard that pokes out of the back of the case are not working, the internal connections are fine. My manual for the video card says I have to disable any on-board graphics capabilities in the motherboard before I begin the installation disc, I'm thinking that's probably what's causing it since the video card is technically not installed, even though the ports on the back of it all work fine..
