Why is my motherboard getting so hot?

I recently bought a new case, and until now I never had any problems with my motherboard. I put it in, get it running and now, with a new case that has double the fans as my old one, is getting spikes up to 100c, then it rapidly drops down to around 40c, according to speccy. Is this a problem with speccy or is my motherboard really getting that hot? If it's my motherboard, how do I fix it?

UPDATE: I just remembered that I didn't put the back plate on my motherboard (where all the usb and headphone inputs are ect) can that make it deathly hot or is it something else?
 
The i/o shield won't have anything to do with overheating. How are you determining that the m/b is overheating? You may have a loose screw rolling around the bottom of your case, or you may have missed one of the standoffs and are getting an intermittent signal. Did you have any problems installing in the new case? Tight fit, sloppy fit, bending?

Speccy is telling me the temperature is spiking to the high 90s, I forgot to put on the standoffs the first time I put in the mobo (was super tired..) I lucked out and the power supply was the only thing that got ruined. Now the motherboard is still getting super hot.

Now my motherboard is staying around the 40-60 range, is it okay to leave it the way it is or should I get it checked out by a professional? I haven't tried doing anything to heavy on the computer yet, like playing a game or something. While I'm writing this the mobo is staying at a constant 40c. Will it burn up my computer eventually or could it just be a little problem with how its getting its temperature?
 
It could easily be a weird sensor. Try a different monitor program like hardware monitor and see what readings you get there. HWM also will log your outputs, so you can look for blips later. Do NOT run speccy and HWM at the same time - they may get in each others' way.

Taking it to a pro is your decision. If you are comfortable with how it is working, leave it alone. Or, you can try some very mild stress testing - run for just a few minutes to see if anything jumps around.

Is it even possible for it to be jumping around so quickly from 35-90c then back down again? That doesn't seem very realistic to me but I'm not very educated in this kind of stuff.

Also, my CPU is staying constantly at 40c, so I believe that's fine. I honestly think somethings goofy with the sensor, but it wasn't working weird before I loaded it into my new case.
 
If the jumps are instant (no gradual moving up or down), it's probably a bad sensor. Bending the board, too much weight from no standoffs, static from psu blow, etc. could cause. If your cpu is constant and moves up and down gradually under stress, you're probably ok.

I would still try a different monitor to see if you get the same results.

Yeah, I've tried 2 different ones, HW Monitor says the highest it's gone while I've had it on is 116c. My room is pretty warm too and theres a giant fan on the side of my computer sucking air in, could that make it hot too? Sorry if I'm asking too many or too stupid questions but I'm so done with having computer problems lol.

Here's the pattern.

40c
44c
40c
(do something like open chrome)
55c
40c
(open a game)
66c
50c
40c
(play the game)
90c
50c
40c

ectect.. Then sometimes when i'm idle it will just go up to like 60c and drop back down immediately. It really only heats up when I'm doing something.
 
At this point, I would check into a new m/b. If the temps were 40c one second, 90c the next second, back to 40 the next second, I would write it off to a faulty sensor. But since your system is showing a more bell shape curve, I would not trust it.

While it may be just a bad sensor, I think you may have damaged the m/b when the psu blew. Even though the cpu is staying cool, I would be worried that the intermittent nature of the m/b heat sensor might indicate a pending short which could take your entire system.

Thanks for your help. If I give you my specs can you help me find a decently priced and compatible motherboard?

Intel Core i3 2100 CPU (may be looking to upgrade this to i5 soon, i bought this computer before I got into upgrading stuff don't judge :p)

1024MB AMD Radeon HD 7700 Series

DDR3 ram, SATA hard drive, ect ect
