Slow HD transfer after reinstall Win 7

Hi everyone,

I'm having an issue (at least i think so) with my internal HD after reinstalling windows 7

First of all this is a new system I built about 2 weeks ago.

CPU : Intel i5 3350P
Motherboard: Gigabyte GA Z77X-UD3H (rev 1.1 .. BIOS F18)
RAM : 2 x 4GB Kingston Value Ram
PSU : Antec EA Green 650 Watt
GPU: Gigabyte GTX 660 (OC Version)
DVD Drive : Lite On IHAS 120
HDD : WD WD500AAKX

I had an issue with my first install .. gpu fans started spinning at 70 % every time at boot, and I couldn't find the problem so I decided to do a fresh install of Win 7 X64 home premium (later i discovered that it was OpenHardwareMonitor that was causing the gpu fans to spin at 70%)

But after the reinstall I noticed that my boot time was longer than before my first install .. from about 40 seconds to about 1 min 20 seconds now.

I immediately 'felt' there was someting not right , so I decided to run the HD Tune test.

There I noticed the big problem (at least i think it is) .. On the first fresh install i got no less than about 50 MB/s transfer speeds , but now i get transfer speeds as low as 1MB/s !!

Also the acces time is now much higher .. from about 15 ms to 23 ms.

When i do the HD Tune test with my external HD the readings are 'normal'.. lowest transfer speed on my HD is 65 MB/s

I don't understand how this problem occured , even after a fresh install and format.

The system runs fine though , so should i be worried from the HD ? is it failing ?

Things I tried/checked to try and resolve this:

1. Ran normal and extended disk check from WD Diagnostics .. no errors found
2. Put in another HD (Samsung ST100LM024) .. same slow transfer speeds .. 1MB/s
3. Replaced/removed SATA cables, still the same.
4. Removed any USB device (except my logitech G400 gaming mouse)
5. Checked device manager for PIO Mode.. All is set to UDMA mode
6. EDIT : Ran the HD Tune test several more times and it seems to go up and down , some runs the transfer and acces times are " normal " ( around 50 MB/s lowest) , then the next run could be as low as 0.8 MB/s.. Does this mean HD Tune test is unreliable or is there something else that is trashing my HD at times ?

I don't know what else to do and it's driving me nuts .. I hope someone can help me out here.

My HD tests are back to normal values again :

Transfer Rate Minimum : 60.7 MB/sec
Transfer Rate Maximum : 133.1 MB/sec
Transfer Rate Average : 103.8 MB/sec
Access Time : 16.1 ms
Burst Rate : 196.0 MB/sec
CPU Usage : -1.0%

HD 'cleaned' itself ?
Anyways.. problem solved :)
