re installing windows 7 after new motherboard and cpu

I've put in my new motherboard and cpu (gigabyte 990fx a-ud3 and fx6300) and at the moment my CD drive isn't working and i've managed to get my original copy of windows 7 onto a bootable usb. I've gotten to the installation screen and it eventually comes up saying to remove the disc (in my case its the usb) and let windows go into the desktop and then insert the cd, but i can't do that because it wont let me get past the login screen?! i chose the option upgrade instead of new install, should i do new install and see what happens? wont that mean ill lose all my stuff and are the cd keys ive used for games binded to that copy of windows?

If you are installing a new setup of Windows, your files and installed Programs won't be showing up anyway.

Why won't it let you get past the login screen? What does it do?

Best way to deal with a major replacement like a new motherboard is to do a clean Windows setup, that means wipe the drive (or better yet buy a new hard drive), install Windows clean, install the drivers, re-install the software, move your data back to the new user profile.
