GTX 680 PCI-E Slot issues

Hey Guys, First post here.
Just wondering if anyone has ever experienced anything similar?
I have recently tried to install a pci-e sata controller to give me a few more USB 3.0 and sata ports, (plugged it into the x1 slot above my graphics card)
However since doing so when i have my card plugged into the x16 port below, it cuts out after windows boots. I know it is that x16 port in particular as when plugged into the other x16 port on the board everything works fine.
Even without the sata controller plugged in the original port does not work and the graphics card cuts out, meaning the bottom of my case is now extremely crowded, and i am worried about overheating the card (all of the existing sata ports and the psu are at the bottom of the case, leaving the card a bit wonky and struggling for space)

TLDR: Could a PCI-E sata controller wreck or shortout other PCI-E devices below or around it? Affect my graphics card?

GPU : GTX680-DC2-2GD5
MOBO: P8H77-V
SATA CONTROLER: cHANNEL+ peu3S3 PCI-E
PSU: 1000W CORSAIR
