I have a slight problem. I recently bought a Samsung ssd 128gb for my boot drive and have a 500gb Western Digital as my storage drive and for some reason my mobo set it to raid but it is working fine but the only problem is that it takes extra long to start up because it is searching for each drive then booting. When I set it to AHCI I got a bsod only once which said "bad system config info error" but it never happened again. When the ssd does boot in AHCI the second drive is not detected at all.

my mobo is a MSI 760gm-e51 (not fx)

I have had a similar experience with a Gigabyte motherboard. What the problem is (for me at least) is that the RAID controller is not initiated by setting the hard drive to RAID mode, but it is in a setting of its own. On my Gigabyte board there are two RAID controllers: One called Marvell RAID and the other called Intel RAID. See if you can find these in your BIOS.

the RAID tool config, even when no raid drives are used, is only in place as a bootup utility tool for raid detection upon setup. Its independent of either drives in this case. Dont place the SSD in AHCI mode, whenever i do the same i always get huge bootup slowdowns and HDD reading faults on my asus p6t v2. Any other bootup configuration should work fine otherwise as in my case. I set mine to enhanced mode or IDE mode. Always unless you do run a raid setup turn off the raid bootup all together, if anything thats only causing slowdowns during bootup. Although it doesnt hurt you could leave the RAID drivers active and disable the boot rom from bios.

I only see one raid controller and that is the sb710 chip.

Oinkypig I reformatted my ssd to switch it to ahci and the pre boot times are faster but no bsods. When i use ide mode i get a bsod and it restarts

Look on the left column of the device manager and it should show up there. This is because it has not yet been formatted so "My Computer" will not recognize it. Once in device manager, you can correctly format the HDD and you should be all set :)

See if this is the problem... If not, I'm afraid I can be of little help to you :(
