Mouse doesn't work in Programs

Hello, I am currently having problems with my mouse when it comes to applications. After 15 - 20 seconds or so, the programs I use become unresponsive with my mouse. I can tab through the options using my keyboard so the programs I use are still responsive. My mouse works through my Internet Browsers ok, but applications like Teamspeak and Origin/Steam do not seem to work. My drivers are up to date, I've disabled antivirus software as well as checking for any viruses and I have restarted my computer many times. I have had some problems with my MOBO recently related to the audio ports but not sure if that's anything relevant. Please help

Specs:
Windows 7 x64
CPU: AMD FX-6100
Motherboard: ASRock 970 Extreme4
GPU: AMD Radeon HD 6850
Mouse: Roccat Kova +

Once your mouse stops working, you can Alt+Tab to your browser? Does the mouse work there then?

Also, keep Keyboard Mouse "ON" [can be toggled by Num-Lock Key], and see if you can control your cursor using the num-pad, when the actual mouse is not responding. Will just help you pin point the problem.

Yes, I can alt+tab just fine to my browser and it then works. It's that the programs don't detect the mouse cursor and fail to read any input. It's a very strange problem, and I don't think it's anything to do with my mouse.
