How to connect molex case fans to fan controller and power supply?

I bought all the parts for my gaming computer, and planned to put it all in my old case, a Thermaltake Xaser V. The case has 5 case fans, molex connectors, and includes a 4-knob fan controller (fan 1, 2, 3, and 4). I've been searching all over the internet, and I haven't the slightest clue how to connect the 5 fans to the fan controller and into the power supply. Everything else in the computer is correctly installed, I just need to have the fans connected.

Each fan has a cable with a male molex connector, with a female connector hanging off of it, as well as a yellow cable on each marked "signal". Coming from the fan controller are two bundles of cables; one has three male connectors (with females hanging), each marked Fan1, Fan2, Fan3, and one marked "For Power Supply", as well as 3 yellow signal cables marked Fan1, Fan2, and Fan3 as well. Then, there's another bundle of cables coming from the fan controller, with 4 pass-through (male on one and female on the other) molex cables labelled Fan1, Fan2, Fan3, and Fan4, as well as 2 male connectors labelled "For Power Supply". I have never had to assemble a set of molex connectors this complicated, and I literally don't even know where to start. I would assume the ones labelled "For Power Supply" would plug into the female connectors that came with the power supply, but I might be wrong. And as for all the cables from the fans, I know where the yellow signal cables go, but for the molex connectors... Not a clue. Please help, I just spent $1500 on this computer, I'd rather not give up now. :( Thank you in advance.

Bloody website, alright, writing this one more time...

Molex: 12V(yellow), two neutral (black), 5V(red)
3pin fan: 12V(red), neutral(black), RPM Signal(yellow)
4pin fan is really irrelevant to this discussion since your fans are not PWM, they have a 4th pin that allows the voltage to be chopped, mathematically allowing for any voltag by varying how long the power is applied. Pulse Width Modulation.

To connect Molex fans to a fan controller that offers only 3 or 4 pin fan headers, you will have to cut off the molex connectors and wire the fans directly to the controller(likely cutting off that connector as well).

Fan pin 1 12V(yellow) goes to pin 1 12V(red) on the controller lead.
Fan pin 2 is neutral(black) goes to pin 2 neutral (black).
Fan pin 3 signal(yellow) is optional, if your controller has RPM output you will be able to see how quickly the fans are turning by connecting this to pin 3 yellow.

If they are not color-coded, the pin on the outside closer to the two slits is pin 1. (compare to CPU fan connector for reference)

If you are not familiar with wire stripping, using wire nuts or soldering. I recommend purchasing compatible fans.

What I'm asking is how the setup is connected. The fan controller and the fans both use molex, the issue I'm having is that I don't know how to connect them so that everything functions as intended.

Well the instructions are rather confusing, but I didn't think your problem was connecting molex to molex. Looks like it will operate in two modes, one where the controller powers and controls the fans and has the signal wire go to the motherboard. Another where it powers and controls them and provides no feedback to the motherboard.

Each fan should plug into one of the channels, and then you can opt to connect the remaining single pin signal wires to the motherboard or to each fan controller channel. Each Molex fan connector connects to one of the fan controllers molex connectors. And each fan controller connector with one wire, connected to one of the fans single wire connector for fan feedback to the controller.

You can optionally connect your CPU fan to the fan controller or directly to the motherboard (I recommend the motherboard)

The controller itself seems to require three molex connectors from your power supply. Two for the fans and one for the LCD screen (a bit excessive, they could have joined them to a single line)

And you have three temperature sensors you can place around your system wherever you want to monitor temperatures.

I hope that helps, but it is better to just try it out. If you leave the side panels off you can connect the fans while the system is running and experiment that way.

Everything's plugged in and is completely functional. :) Unfortunately, because the case is old (with wimpy 80mm fans), it's not nearly good enough to cool my CPU, which generally reaches temperatures of 90-100 degrees Celsius. So instead of risking a massive, fiery explosion, I just ordered a new case, and water-cooled CPU cooler with modern fans. But I'll keep this experience in mind when I put everything in that case, thank you very much. :)
