Command Prompt window after login

After clicking on username and entering password, windows (xp) opens but only displays command prompt window. Can type in explorer.exe to make desktop appear. Removed over 100 Trojans about a week ago.

Use hirens, get your data backed up.
Re-install Windows Fresh, get antivirus on right away, scan all your backed up data.

Viruses have done damage, it may take just as long to fix damage as it would re-install and starting from scratch.
