Slow Start Up On Everything?

I have recently been noticing that when I try to start a program, it will take 30 seconds before it even begins to appear. I have watched the task manager and the program doesn't even appear until 30 seconds later, where loading times are normal where loading is used. I have also noticed that whenever I click a link (say from Thunderbird) that it will take sometimes a solid minute before Firefox will even load that page, even if Firefox is already running.

I assumed it was my hard drive on the virge of old age, since I've had my Seagate ST31500341AS for about 4 years and a SMART scan has shown that Spin Retry Count, along with many other things, are approaching their threshold, I invested in a Samsung solid state (MZMPA128HMFU, which is a mSata drive, which my motherboard does have a spot for on my desktop). I was able to migrate Windows with no issues and the problems seemed to go away (hey, it's a solid state!).

But after leaving my system run for more than 24 hours, I am seeing the problem come back, so now I'm not convinced it's a hardware issue anymore. If I reboot my system, the problem seems to go away for the most part. Is there something going on that I am not aware of?
