I am planning to build a gaming PC later this summer or early fall. I am using the PC Parts Builder web site. The web site states that there is a compatibility issue between the motherboard and case because the motherboard (Asus Z87-A ATX LGA 1150) has onboard USB 3.0 headers while the case (Antec 1200V3) doesn't have front USB 3.0 ports. The spec's from Antec's web site says the case has front USB 3.0 ports at the top-front of the case. Will I run into an issue if I use both this case and motherboard for my build? If so, how can I solve it? Apparently there is no issue with the motherboard if I chose the Cooler Master HAF X case, which I am considering as a backup choice if I can't solve the problem with the 1200V3. Thanks.

Your ATX motherboard will fit into your desired case as the case can hold ATX motherboards. The only thing that you wont be able to do is use the front header USB 3.0 ports.
