Solution
It's extremely doubtful that it will void the warranty since even the stock coolers that come with Intel CPUs have thermal paste on them. You can clean it up with just isopropyl alcohol. Any time you install a CPU fan you should apply thermal paste as it's not going to work properly if you don't.

Who told you that could void the warranty?

ALWAYS apply thermal paste, It may void the warranty if you DO NOT. (ps i'd never tell the cpu manufacturer that you didn't apply paste with a faulty cpu.)
