Secondary HDD slows Windows 8 boot up from SSD

I have a MSI GX60 laptop that comes with 750GB HDD. A while back I added a 250GB Samsung 840 SSD to it.

Specs:
AMD A10-5750m
AMD 7970m
750gb 7200rpm HDD
250gb Samsung 840 SSD
8gb DDR3 RAM
Win 8 64bit

By using the system restore function, I restored Windows 8 to the SSD as a license key was not given and was embedded onto the motherboard.

Recently (not sure when it started), I'm starting to get slow boot up speed from the SSD (~40s). After some trial and error, I found that the secondary HDD is causing the delay. Although I have disabled all boot option except the SSD in the bios, there is a delay of 20s at the windows splash screen before the windows starts loading (by looking at HDD indicator LED).

The laptop boots in 10-15s if I remove the HDD. I have asked for feedback from GX60 users and they do not seem to have this issue. So where do I proceed from here? Please advise..

What's on the HDD now? Are there still windows files there - is there still a boot sector on that drive? It may be that the laptop is looking not just at two drives but two bootable drives.

The HDD is pretty much empty now. I formatted the HDD with Disk Management after the migration.
The alignment of the SSD also seems to be correct as the partition starting offset was divisible by 4096.

Another thing worth mentioning is that if i swap the 750gb hdd out and put in an old 160gb hdd, it also boots up in 40s..So it seems like any secondary hdd is causing the delay..

I run a hybrid desktop with a boot SSD and several internal HDD; the HDD do seem to slow booting somewhat, but not to the degree you're seeing.

What settings are available in the BIOS?

The laptop uses Aptio BIOS...I have attached screenshots of the BIOS for your reference..

In the boot screen, under "Hard Disk Drive BBS Priorities," is the SSD first?

Yes, there is only 1 option under "Hard Disk Drive BSS Priorities".

I'm having the same problems as described so I really appreciate if someone could help Tee-Kheang and myself. My friend just helped me build a new computer. Initially the boot times were super fast (instant), but I soon realized that Windows 8 did not assign a letter to my secondary HDD. Once I assigned a letter to it, my boot time increased to 40 seconds.

I have the following:
i7-4770K Processor
Asus Sabertooth Z87 mobo
(2) Samsung 840 Pro Series 128GB SSD in RAID-0
(1) WD 1TB HDD
16GB G.SKILL 1866 RAM
(2) Asus GTX 660 in SLI

In the main heading, are the drives fixed to the port or are the ports set to auto forcing the bios to redetect everything at every bootup?

Fixed to a port. I have the same problem.
