Can 3-pin fan headers control 3-pin fans?

Can they? And by what means? Voltage control? PWM?

Yes, but requires there be some mechanism for it, such as a setting in the BIOS that will control the 3-pin fan header. I would say, voltage level control, as all you have on a 3-pin fan are 1 voltage line, 1 ground line, and 1 tachometer line.

How about the Asrock Z87 Extreme4's 3-pin headers? Can they control 3-pin fans?

Yes, it would appear that you can control the speed of your connected fans via software.
