PC fails to boot into Windows

So for the last month or so, my PC has increasingly been unable to boot into Windows. What will happen is I'll walk up to my desk after being away from my computer (either in the morning or after work) and the boot error message will be on the screen. Occasionally instead of showing the boot error message, it will be stuck at "Please wait..." before Windows 8 starts up. For the boot error message, going into the BIOS and resetting back to defaults will clear it right up, but when I get stuck on "Please wait..." I usually end up messing around with the Windows installation for the better part of an hour before I can get it to boot into Windows.

I've run CrystalDiskInfo, and it shows my SSD (OCZ Vertex 3 240GB) as 99% healthy, so I'm left with thinking it's most likely my mobo. Thoughts?

Unfortunately, I replaced the SSD (was time for an upgrade anyway) and updated the BIOS to the latest version and the problem persists, though it's inconsistent. Sometimes it just takes FOREVER to get to the login screen and then another eternity after I log in. Other time it will freeze: sometimes on a black screen before the login screen appears, other times at the desktop. I've tried fiddling around in the BIOS, changing boot settings and disabling unused hardware, but nothing seems to help.
