Win 3.1 never started on its own unless you added it to the autoexec.bat. If you are saying that the system doesn't boot from the new C: drive then that means you did a copy and not a clone. Make sure you run sys command against the C: drive to make sure system files have been copied over:

Your drive may not be an Active partition. Use the Fdisk tool to set the partition active.

In addition to setting the boot partition active you will also have to 'sys' it to make it bootable.

Boot up from the A: drive as normal then instead of starting Windows type 'SYS c:' and return.
Reboot without the disk and see if it works.
If not Boot up off the disk again and run 'Fdisk'
I can't remember the order of the menu off the top of my head but there will be a option to set a partition active. Select that option and reboot to test.

Problem solved I had already done everything above. I needed to to change the attribute to the command.com file by typing at
"c:\ attrib command.com -a -s -h -r"
And then run SYS C: . Thanks for all the help everything is back up and running now!
