AHCI and SSD detection issues in BIOS

I have posted this same problem in the motherboard forums, so if there is any breach of forum rules I apologize and mods can remove whichever post is least relevant.

Windows 7 64-bit. There is also a second HDD connected that I have formatted and is now blank. The motherboard I am using is an ASUS M4A87TD/USB3. I have updated the BIOS to the latest release and I assume I have installed the AHCI drivers because when booting up the PC I can see a startup script that flashes some text with AHCI in it before it disappears and moves on.

The problem that is occurring for me is that I set the SATA ports 1-4 to AHCI mode and ports 5-6 to IDE, (SSD is connected to SATA1, HDD is connected to SATA6) and on the initial boot everything went fine. I started installing NVIDIA drivers and the like. However, when I restarted my computer from there, the BIOS gave an error about being unable to load any OS. I went into the BIOS and saw that my SATA ports 1-4 were now not appearing, and heading to the Boot Priority it showed my blank HDD as the only hard drive available to boot from. So I went to the Hard Disk Priority menu and saw that the SSD was second in line to the HDD. Also, the device labeling was not how I liked it; The HDD read as "SATA: Samsung HD...." and the SSD read as "IDE: Corsair......". The computer booted up fine after I changed hard disk priority but now I am wondering.

Is my SSD really running in AHCI mode or is it being detected as IDE?
I have done the win 7 registry change. The fsutil command comes back 0 so the OS at least thinks it is running AHCI but I do not know what the BIOS is thinking. Also, in the BIOS my SATA configuration settings are still set as ports 1-4 AHCI and ports 5-6 IDE, so that did not change.

Any help on the matter would be greatly appreciated. My next line of thinking was going to be re-downloading the AHCI drivers from ASUS and reinstalling them when I get home form work.

I have already updated the BIOS to 2001. The problem seems to lie with the BIOS detecting the SATA ports in AHCI.

It might be. I will have to check when I get home. Would you happen to know where that quick detection option is offhand?
