Was torn between asking this here or in the components forum- let me know if this is the wrong place.
With the Corsair 650D case all the built-in fans can be controlled with the built-in controller that comes with the case. However- with my motherboard [Asus Z87-DELUXE] there are 6 fan control headers and extra super fancy control-ability via the AI Suite software.
Which way would you recommend hooking these fans up?

Solution
I recommend to connect the fans to the 650D case fan controller because you don't need open the AI Suite when you need change the speed.

Thanks for your help. Seems a lot easier to use the built-in/case option. Unless... I'll see if there's some sort of automatic setting in that software that allows the computer to monitor and adjust fan speed as necessary.
