Can't Totally RAID 1 Boot Drive

So this computer has 2 3TB hard disks. I sent it through the deployment system here and for whatever reason the system creates a 500mb "System" partition on Disk 0 that has NO DRIVE LETTER, i.e. it is inaccessible even though it is active. I tried to RAID 1 everything ELSE in the drive (i.e. 2.7TB minus the 500mb) but windows will not boot without the drive that has the 500mb partition on it. Does anyone know why this partition is inaccessible and if I can in fact RAID it through windows or if I need to hardware RAID it?

Windows needs that 500MB partition to boot, since you are using the Windows software RAID. If you were using a hardware RAID like on ur mobo, like me, you would setup RAID during POST w/o needing any actual partition to boot to. Also, if you had the RAID volume on separate disks from the boot partition, than you would be fine as well.
That inaccessible partition is necessary. It holds the recovery console, boot manager, and, if running Ultimate or Enterprise, is where BitLocker stores its key/s. Do not attempt to give it a letter or delete it. If you do so you will render your system unbootable. Just leave it alone.

The idea was to have the windows partition on the RAID as well. So I'm guessing that this can't be done with a software RAID?

correct. there will be most of the OS on the RAID array, but not 100% of it.
