Overheating on auto is a rare occorece, and is due to a faulty sensor. Most boards run best with the auto setting on. You can watch temps and fan speeds while under load to see how its working, if its too hot you can turn it up.

For convenience purposes I would stick it on automatic, when your CPU gets into the "Hot" boundary then the fan speed will increase.
use third party monitor programs to see what your temperatures are like. You can also download a desktop widget called CPU meter and then set it to sound off an alarm if your CPU temperature reaches a certain degree.
