Is it worth getting a pci-e 3.0 motherboard for my GTX 660?

I'm planning to get Gigabyte - GeForce CUDA GTX660OC 2GB DDR5 PCI-E 192BIT but I'm not sure if it's worth spending much money on a motherboard with pci-e 3.0. Could anyone tell me if there's a big difference between pci-e 2.0 and pci-e 3.0?

Also, I was thinking to get this GPU and then , after 2-3 years get another one and put them in SLI. Would it be worth it?

Nope, as long as the slot is 8x or better you wont notice any difference between Gen 2 and Gen 3.

The GTX660 is a mid-range card, and in 2-3yrs the equivalent of a HD7750 or 7770 will probably outperform it, you'd be better off buying an all new card.
