Question Regarding standoffs

I am building my 1st gaming desktop and the build has been going fairly well so far. I have run into a roadblock when trying to mound the motherboard to the case. The case I bought has standoffs that only match up with the 3 of the holes in the motherboard that are located on the same side of the ports. I am running an aftermarket heat sink and I am particularly worried about shorting the motherboard out or causing a lot of flex because I also have a Gigabyte GeForce GTX 760 card that needs to be installed.

Here are the list of parts im using:

Are you saying that there are other standoffs installed, but they just don't line up with your mobo? In that case, you should be able to unscrew them and relocate them to the correct spots. They might be in tight, but I'm sure they can be unscrewed...

I would double check again. The ATX is pretty standard and there are usually about 8 screws that secure the board to the tray.

The holes will be there pre drilled (unless something has gone wrong at the factory!). Used to be that most cases had you screwing in little hexagonal risers for the boards. It is getting more common for the screw holes to be raised though to achieve the same aim (ie the board is raised on points and not screwed flush to the metal plate).

Not clear from the manual if you have stand offs to screw in but is usually obvious enough.

Relocating doesn't seem like a solution because which ever way we orient the board, the maximum holes that line up (including relocating some of the standoffs) is three. The best one we have so far is the three at the back that is aligned with the video card slots and external ports.

Something is sounding a bit odd. Page six of the manual I linked to has a nice diagram of screws to holes.

If this is your first ever build, it can be slightly tricky making sure everything is lined up and pushed up against the IO shield. If something is caught there it could be pushing that end of the board back (there are usually some springy bits)

That's odd. There's only one way to orient the board (IO panel should line you up), but the screws should definitely line up at that point. I agree with WOMBLE too, the user manual doesn't seem to indicate standoffs or what screw holes to use depending on mobo type, so that's XIONs bad..
 
The pictures on Newegg are excellent as you can see the installed standoffs and a bunch of empty holes. The installed standoffs may not match an ATX motherboard, but ATX holes exist. It should only require relocating them to the correct holes.
