Strange Windows 7 Boot problems

I have a computer that's been running solid since January but last night when I booted my system the splash screen came up and then it went to a screen that said preparing windows (I think the same screen you get when you install for the first time, though I can't be sure) then after about 5 minutes it changed to another screen saying my copy of windows wasn't valid.

The bios sees the hard drive, but when I put in my windows 7 disk to do a repair it does not detect the os at all. Is this some sort of windows 7 issue I can recover from or is it possible that the problem lies in the hard drive? Oh, and this is a standard SATA old school drive not a SSD.

I have not installed any software or made any updates in a while, I run anti-virus software and I like to think I'm pretty safe when it comes to checking anything before I install or open it.

Its a long shot but it sounds as though your bootsector is corrupt/has been altered. You could try this:

Put your windows CD/USB stick in and boot into the setup. Then press Shift+F10 to enter Command Prompt.
-if this doesnt work try-
Hit F10/F8(?) while booting to enter your boot options menu. Select 'System Recovery Options', then Command Prompt.

Type:
bootsect.exe /nt60 c:

(assuming your windows installation was originally installed to c: )
This will then copy a compatible boot sector onto your harddrive, hopefully allowing Windows to start again.

I get the following error message:

This tool can only be run on systems booted using a PC/AT BIOS. This system was booted using EFI or some other firmware type.

(Stupid new motherboard)
