New build gfx card issue

Hi, i've been lurking a long time on this forum without ever signing up and I really could do with some help please.

Recently invested in a new build.

Specs:
Asus M5A97 LE R2.0 Motherboard

G.Skill 8GBXL Main Memory DDR3 8 GB PC1600 CL9 Ram Kit 2x 4 GB

Asus GeForce GTX660 TI-DC2-2GD5 Nvidia Graphics Card

AMD FX6300 Black Edition 6 Core (3.5/4.1GHz

All was going fine until I put in the graphics card. The computer turns on and everything goes well but it freezes after a few seconds at the boot splash screen and I can't do anything.

I have replaced the PSU in the meantime from the stock case one to a Corsair CX600M thinking maybe the card was underpowered but no luck.

I have also swapped out my gfx card for my old 8800gt into the PCIEX16_1 slot and that worked fine. Now the interesting thing is that the 660ti works in the PCIEX16_2 but on this board that only works at x4 and not x16 which really isnt a solution so what is the problem the gpu or the motherboard or something different. So why the heck isn't the 660ti working in the pciex16_1 slot and where do I go from here because I'm out of ideas.

All drivers are current and I've flashed the bios to the most up to date release too. Any help is much appreciated as I'm getting a bit of a headache here.

Just an update as i have had no responses so far. The graphics card has been tested in another rig and works perfectly. Also a separate graphics card a gtx 570 has been tried in this rig with again perfect results so why are the two not functioning properly together. Any ideas? I am probably going to rma the motherboard and get a bit of an upgrade in case that is the issue so also if anyone has any suggestions of what I could get I would greatly appreciate that as my brain is probably about to explode with the mount of tinkering I have done this weekend trying to fix this! Honestly any responses are welcome.
