New SSD - Migration Question

Hey guys, so I recently got a Samsung 840 EVO 250GB and I'm trying to migrate some stuff over from my HDD.

However, the Samsung Migration tool clears everything on my SSD so my freshly installed Windows 7 is erased and replaced with a migrated Windows 7 from my old HDD that doesn't quite work.
Is there a way I can exclude Windows from the Samsung Migration tool or any other program that does it?

That's not going to work. Any of the current migration tools do not support moving 'some' applications from one drive to another.

Just reinstall on the drive you want.

I'm confused of the copy/ paste you mentioned. I thought for HDD to SSD you need a migration tool for programs to work?

Okay, so I'm trying to move some programs such as Sony Vegas, Fraps, Steam ect. from my old HDD to my new SSD.
But the migration tool that Samsung gives wipes everything from my SSD so I can't do a fresh install of Windows and the Windows from my HDD just migrates over to the SSD which causes problems.

So I have to do a fresh install of everything on the SSD? That seems kind of tedious :\
