Windows 7 Aero theme disabled, unable to identify problem

I have been running Windows 7 on my pc for years now, but in the last few months, the aero theme has been disabled. When I boot my pc, it gets to the desktop in aero theme, then about 20 seconds later it reverts to Windows 7 basic.

Performing a clean boot using Msconfig fixes the problem every time, and the Aero theme remains permanently until the next boot. The thing that confuses me is that disabling or enabling any startup program will fix the problem, so I can't identify which program is causing the issue. Even selecting the normal restart option from msconfig fixes the issue, but a normal restart from the start menu doesn't work.

It's pretty annoying having to boot my pc twice every time I want to use it. The Windows 7 Aero troubleshooter cannot identify the problem, and all my drivers are up to date.

Any ideas?
