Files Gone from Computer...

I was browsing some old files and noticed that I am missing quite a few... I know that I did not delete them and I have even changed my viewing settings to see hidden files and I still cant find them... I am worried that my computer has ben hacked, please help

On my Windows 7 machine I had a problem where some folders would show as empty, but if I put an asterisk in the search box for that folder suddenly it would find all my files.
