I have a new 80mm case fan I want to install. It has two connectors though and I'm unsure if I need to connect both. One is a 3-pin (female) motherboard connector and the other is a molex - but inside the plastic housing that contains the pins there are only two pins (not the usual 4). Do I need to connect both these connectors? I don't have any fancy fan controllers or anything. Thanks for any advice you might have guys.

Two choices: If you want to use the 3 pin and it actually has 3 wires attached to the connecto, then plug it into the mother board header marks 'Chas Fan" of sometimes spelled out "Chasis Fan". It it is a 2 wire connector (though it might have 3 pin holes in it) it will run at full speed; if it has 3 wires on it...

2nd choice, plug in the molex connector. the fan will run at full speed and draw its small amount of power directly from the PSU.
USE ONLY ONE connection.
