I am thinking of upgrading my graphics card from my GT 440 to something like a GTX 660. But I had a look inside my CPU and realised that the motherboard is not the full sized ATX version. Will the new card fit in?

I upgraded to a Thermaltake Smart SE 530W that will probably push out 41A on the +12V rail, so I think it should be okay.

Current specs:
Core 2 Quad 8300 2.5 Ghz
Nvidia GT 440
530W Thermaltake Smart SE Power Supply
8GB DDR2 RAM

The 660 will fit and work fine as long as you don't have the slimeline model of the 545, in that case you would need a low profile card. The size of the motherboard doesn't matter, you just need a pcie x16 slot, a big enough case and a good enough power supply which you have.

It's just that the ram slot is a bit too close to the PCI-e slot. I'm not sure if longer cards will fit.

It should fit fine when the Ram clamps are secured. Almost every graphics card I've seen is flat on that side giving you just enough room. Look at detailed pics of the graphics card you plan to buy and make sure it is flat on that side.
