I'm in the process of replacing my case fan and I see my existing one has its 2 wires going into a male molex that is connected to a female molex. What's strange is that the male molex has 4 wires already in it and my fan wires are basically piggy backing onto 2 individual wires in the male molex (2wires going into one connection slot). I have never seen this before! Is this normal? Will I remove them the same way as normal molex wires?

Some case fans have the power connector designed as a passthrough. Basically, a Molex plug from the power supply plugs into one side of the connector, and the other side plugs into a drive or other device to be powered. It's normal.
