Funny HDD behavior after Windows 7 reformat/fresh installation

So I decided to do a little renovation and reformatted my PC yesterday. Ever since my secondary HDD has been malfunctioning. It's hard to describe but it sort of like spins up -> ticks -> spins down every 1-2 seconds when reading/writing. It still works like that but the ticking noise is relentless and it is very slow to use that device due to the wonky spinup/spindown. It worked fine before the re-installation of windows. In fact, I booted into a LiveCD of Linux Mint and dd'ed the whole drive with 0's using

dd if=/dev/zero of=/dev/sdb bs=4k
It works fine within Linux, was spinning normally during the whole dd. Spins up, is responsive and I can transfer files to and from no problem. I've updated everything in Windows Update, and installed all the latest drivers for my system. The problem existed before and after the driver installation. It used to work fine prior to reformatting, and still works fine in Linux, which leads me to believe the problem is with Windows 7 and not the HDD. I really don't want to use Windows 8, but I may desperately try that if I get no resolution.

Anyone have any idea what could be causing this?

I might open my box and record the sound with my phone if you think it'd help.


Edit: HDD is a Western Digital "WDC WD16 00JD-22FYB0 Sata Disk Drive" according to Device Manager.
 
If it your secondary drive, can you try doing a full format using the windows disk controller application?

Something to try maybe is disable drive indexing and search function on the misbehaving unit in windows. I've had intermittent success with those options in W7 and a HDD even though at that point it's a shot in the dark.

I'm no expert but just offering some advice I've used in the past.
