Don't know which PCI-e connector to use

So I'm stuck between using either the 6 pin connector that came with my power supply straight from my PSU to my GPU, or to use the 6 pin to 2 molex adapter that came with my GPU. Does it matter which one I use or is there a big/slight difference?

the six pin from the power supply is going to be on it own leg inside of the power supply. if you use the molex then your pulling a lot of power out of the hard drive and other parts legs of the cables.
